Will there be a way to connect our affiliate account with the Freshdesk links on Sprout accounts (in the footer and in the email notifications)?

You could always include a link in your email notifications (ADMIN --> EMAIL NOTIFICATIONS --> AGENT REPLY TEMPLATE) or in your signature like the one I have here below. There is no provision currently to embed it into the default "Powered by Freshdesk" link.
